Bios now does not list the hdd at all. At that point the bios stopped detecting my second drive and only detected the main drive and my DVD writer. I was downloading files but I wasn't doing anything to system files, etc.

In my experience, though, partition problems should not cause the drive to not be detected in BIOS. If the has absolute critical data on it, you might be able to recover the data using a professional service that specializes in doing that. If so, I would check to make sure the motherboard drivers are loaded. Updating your BIOS is likely to either fix the issue, or be a step in the path of fixing it though, so that's why I recommended you do it.
